Not working with custom Post Types

We have some custom post types created with Toolset. The Search Exclude checkbox is there in the backend for those custom posts, when it doesn’t save properly when we check it, it remains unchecked…

We tried to debug it to find the issue without success. Any idea where to look to find what’s causing the issue?
